Nods, An alternate matrix would be crap, at best.
As far as understanding reality, then manipulating it.. Understanding the matrix is the key to manipulating it(whether its bending, or fully breaking the rules.) Thats why I pop that up.. If he were to come into complete understanding of the rules of reality.. he could use it the same way its used in the matrix.. Another possibility Ill throw in there- Maybe the rules of the matrix cant be bent, or broken.. But the rules of reality can, and the matrix simulates that, but lacking the understanding of this, cant use those rules to its advantage. This would mean that.. When Neo is bending a rule in the matrix.. hes accually just bending a rule in reality- And the matrix allows it.

An EMP goes through the air, it's electricity and magnetic forces, not just electricity. It doesn't need a conductor. It's a pulse, kinda like a vibration, not a current. If it were a current, it would affect people. With all the electronics and shit implanted in your body (the hoses, the technology to download into your brain, etc..) there may just be a way to set off a pulse in your mind.
Aha.. Didnt realize that. I still dont think its likely he could disperse enough energy to stop them- and Its more unlikely he could use the machinery implanted in his body to set it off.. Possible, of course; But I dont think the directors would take it in that direction.

Are the machines in charge of the matrix? I'd always assumed it was some(Organic) alien species. I've forgotten alot of the first matrix, So Im clueless.. Reguardless to that though.. The matrix is a matter of software.. It would take very, very minimal resources to create a second matrix where people would be taken to if they escaped the first. The people in the second matrix would all be targets.. whereas, the ones in the first matrix would all still be clueless to the very existance to the matrix, and needed alive.
As far as resources go.. it would be much more effiecient to have such a fail safe installed rather than a physical ground war begining.
This is all crap though, I highly doubt this is the case.. but again- its possible. Im just throwing around ideas.:)

Everyone's assuming that he didn't have these powers before, but when was he ever in close proximity to those to be able to sense them? I still get the feeling that he had this power all along.

They opened the ship when he woke up from dieing. He was awake for long enough to sense them at that time, yet he felt no feeling. I still stand by my statement that he feels them because Smith tried to copy himself onto Neo and failed, and somehow something got imparted into Neo's brain.

lol... speaking of that, I've been thinking, would it be possible to design a MUD based on The Matrix? A potential combat system with variable round time (like in The Rose) would be pretty kickin... like if you're a level 1 guy fighting an Agent, you'd only get 1 attack per 5 seconds but the Agent would get 3 attacks per second on you, or something like that :)
It would be hard to design a game world tho I guess... the MUD would definitely have to be mission/quest based in some fashion...

It was my understanding that the Wachowski brothers had the Matrix world/idea all planned out. After the first movie did so well, the movie companies came up to them and asked them to finish telling the story. That's why there's only 3. They were asked to do more but refused.
Interesting theories, Speed. Whatever the truth is, I'm sure it'll be as twisted as Matrix Reloaded. Heh.. gives a WHOLE NEW MEANING to the title though, doesn't it? :)

I also heard that they had the whole story planned out. I don't see why they wouldn't have.
Hopefully the truth is a tad more twisted than a matrix in a matrix, that'd be horrible (and that also wouldn't explain why Neo passed out). I can't wait for Revolutions.
