Did we see neo wake up after he saved trinity? If not maybe that was the architects simulation for only him?
Also i think the Matrix in a Matrix would be correct as the architect said "We have destroyed Xion (Zion?) six times and we're getting quite good at it" Also in ETM (enter the matrix) that crazy guy says 72(?) hours is how long Xion lasted last time.
And yeh it has been done before e.g. 13th floor.
But it would be a little obvious.
Seen as EMP is created (well one form i think) by a magnet moving in and out of metal (is this right or is this some other form of an electro magnetic field?) maybe he (being the magnet) and the ports being the metal somehow created a small field, being aplified by the first sentinel and passed to the other 2?, as they were in quite close quarters the pulse would not have to be very large.
And seen as he was behind everyone the electric field made by the sentinels could be enough to reach him and make the hairs on his neck stand up a little. Like rubbing a balloon on you hair and holding it next to your arm or some such. Just a few more ideas.
