Wererat invasion is my personal favorite. The Ghost Knight's story's awesome. Plus I like the sleazy shopkeeper. :D
re: Giovanni/Thrag.. I'm kinda surprised they didn't make a little quest out of it.. "kill thrag, bring item" kinda thing.
